ok help me out with this... let me set up a situation...
The Allies have the Ark Royal, Van Galen, and Fencer and a defending sea hurricane in one square... Axis attack with 3 Stukas and escort with a 109... So the Allies get to make a 7 aa atack for Ark Royal, 5 for Van Galen, 5 for Fencer and 6 for Sea Hurricane... Now with the fighter cover ability the allies get to roll 5 extra aa dice and i know escort works against it... Do they roll these 5 dice as if they were another fighter squad attacking the Stukas or do they pick one of the units in the sector and add the 5 aa dice to their aa ability?

The former. Imagine that the Fighter Cover 5 is another fighter that simply doesn't have a mini.

now what if the allies attack an emily with the fighter cover? does she get defensive armament against it?

No. Even though it simulates an aircraft, the attack is still coming from a ship's ability, and therefore does not trigger defensive armament.

I'm new to the game and had an amazingly similar situation come up except in mine an axis destroyer had ran headlong into the fray and was in the same square. Did I do right by having the destroyer fire its anti-air at the allied Sea Hurricane?
